The game takes places after the events of Mega Man X8: after getting knocked unconscious by Lumine at the end of X8, Axl was sent to a observation facility to be quarantined. Said facility was later raided by the Maverick group "Cerberus Fang", led by an unidentified maverick who goes by "Nexus". Axl and the other reploids at the facility were captured. Meanwhile, various cities, facilities and military headquarters were attacked by Cerberus Fang's mavericks. Maverick Hunters were dispatched to deal with this new threat, thus begins the Maverick Wars.
